EIN Number for Estimated Taxes

Used my EIN number for giving parents a yearly run down for their taxes. Also used the number on estimated taxes (on the check) for the NYS state taxes. They cashed them and then I received a bill after filing 2014 taxes that said I paid 0 when I paid $800. ? Called NYS tax assistance today and the transferred the funds from wherever they were ?? to my account. Hope it is all straightened out. Moving forward I will now place my SS # on all checks going to them for estimated taxes. I was wondering why they did not connect this number to my account ?
