Finally finishing up and using Tom's checklist to check for errors - I have schedule SE completed in taxact and I can't see where it says I owe anything but according to the checklist guidelines I should. Is it automatically deducted from any refund I am getting? We are getting a refund if that helps.

You will see on the printout of your Form 1040SE Self Employment Tax how much you owed in social security/medicare taxes. If you get a refund it means that you had withheld more than enough to cover these taxes and your income taxes.
