I know it can be hard but you need to have a frank talk with this parent so she knows you are talking to HER and not the other families!
Personally, I wouldn't have given the 5 min. grace period in this case. If I was ok with staying open later, I would have told her from the start that her pick up time is 5:05pm and the extra charge for that was $____ per week (a decent amount but not a full $1/min.) and that would automatically be her weekly tuition, anything beyond her contracted pick up time of 5:05 is $1/minute but I would stress that I really do not expect her to ever be later than 5:05. Three lates in a 30 day period is grounds for termination for me. I don't get into the at work/not at work thing because I find all that does is make parents lie to you about when they are off, etc.
